Manual

Supported File Formats

We strive to support as many file formats as possible, but it is a
task that consumes many man hour which is why we first and
foremost focus on file formats that we encounter ourselves.
However, we will try to increase the number of supported formats
with standards that will be proposed for example from HUPO.

MS/ MS Results

Currently the following MS/ MS result file formats are supported.
They are however only supported such that as much as possible
of the ams file format can be extracted from them.

MS/ MS Spectra

Not all MS/ MS result files contain spectra information. Therefore it is possible
to extract spectra from the supported file formats below, given a common naming
schema and an MS/ MS result file.

Expect File Organization

The file uploader will only look for MS/MS result files within the selected directory
and in the direct child directories.

A directory may contain multiple MS/ MS result files, which is only recomended if these
files contain the associated spectra (e.g. X!Tandem .xml and OMSSA .xml).
If the spectra need to be determined from other files, each combination of MS/MS result
and accompanying spectra collection need to be separate directories.

Directory Structure

On the right the MSResultTests folder is the selected directory and all files and
directoris contained therein will be search for supported MS/MS result files.
Here 6 folders (e.g. OmssaCsv) will be searched whereas the dta-files folders
will not be evaluated.

The dta-files folders are necessary if the accompanying spectra are individual files in
dta format. These folders will contain the associated spectra whereas the
MS/MS resultfile will be situated in the same folder as the dta-files directory.

In general any supported MS/MS result file format can be accompanied by any
supported spectra file format.
